I don’t understand the sentence il ne devrait pas y avoir de problèmes .... why can’t we say il ne devrait pas de problèmes.

Il ne devrait pas de problèmes 
doesn’t make any sense in French as there is no verb attached to devrait ( should).
You could say -
 Ça ne devrait pas être un problème = I shouldn't be a problem
instead of 
 Il ne devrait pas y avoir de problèmes = There should not be a problem
But the latter is better, meaning, we don't anticipate it being a problem.
The difference between the two sentences is using different expressions:

Ce n'est pas un problème= It’s not a problem 
Il n'y a pas de problèmes = There is no problem

Agree with Alan. The context of the sentence is an answer to a specific question.  « Il ne devrait pas y avoir de problèmes » refers to the specific issue not being likely to represent a problem and for a stated reason. « Il ne devrait pas de problèmes » is a more general statement.
