I am struggling to work out what the "en" refers to. I presume it is "of something", but can't work out what (or where the "of" comes from) - the sentence seems to work equally well without it.

Bonjour i,
The phrase "n'en être pas moins [adjective]" is an idiomatic expression in French. It translates to "to be nonetheless/to be no less". In this context, "en" doesn't directly refer to something specific previously mentioned. It's just part of the fixed expression.
There are other similar expressions:
n'en n'attendre pas moins = to expect no less
I hope this is helpful.
Bonne journée !
