Bonjour,
To replace "quoi" (interjection) --> what?
with "comment" (adverb) --> How - in what way
Depletes the question sense as I see it.

Yes, Jim's right:
Tu fais quoi? -- What are you doing?
Tu fais comment? -- How are you doing it?

Both Jim and Chris are correct! Also, "tu fais comment ?" is quite colloquial and context dependent: as per Chris's translation, it refers to something specific, i.e. "it".
